Flintlock saves under an internal codename, Saltpeter, instead of the game's title. Searching your drive for Flintlock therefore finds nothing, and that sends a lot of players in circles.
The full spot is Local\Saltpeter\Saved\SaveGames. Settings live in the Config folder next to it, so you can nuke graphics options without endangering a single campaign file.
