Fluxbox predates XDG fashion and keeps its files directly in ~/.fluxbox: init for session state, menu for the right-click menu, keys for bindings, startup for autostart. Styles live in a subfolder.
Edit the text files by hand or use fluxconf tools. The startup script needs exec fluxbox at the end to stay as the session. Unlike newer WMs there is no system override dance; the home folder is canonical.
