OpenEmu keeps its universe in ~/Library/Application Support/OpenEmu: the game library database, per-core save states, screenshots, and a BIOS folder. ROMs import into the library rather than playing from Downloads.

That import step is the whole model. Drag files in once and OpenEmu organizes by system. Back up the folder whole; the database references ROMs by managed copy, so moving ROMs behind its back orphans entries.
