Where Does Sandboxie Store Sandboxes?

Sandboxie never touches your real files. Everything a sandboxed program writes lands under a box folder, by default C:\Sandbox\<user>\<box>, rebuilt as a shadow of the real drive with drive and user subfolders plus a RegHive for the sandboxed registry.
The location is per-box and adjustable through FileRootPath in Sandboxie.ini, which lives in C:\Windows or the install folder. Sandboxie-Plus keeps its own UI settings separately under AppData. To migrate machines, back up the ini files and the box folders together.

Where is a file my sandboxed program saved?
Inside the box folder above, mirroring the path the program thought it wrote to. A file saved to Documents appears under user\current\Documents in the box. Use Sandboxie Control to open the box folder, or recover files through the recovery dialog.
How do I back up my sandboxes and settings?
Copy Sandboxie.ini from C:\Windows, the Plus UI ini from AppData, and the box folders under C:\Sandbox. Or right-click a box and use Sandbox Tools > Export Box for a single self contained archive. Restore by copying everything back before launching.
