Like other Ubisoft PC titles, Skull and Bones does not save next to the game install. It writes into the Ubisoft Game Launcher savegames tree, inside a folder named with your Ubisoft account ID. The game itself is the subfolder numbered 1713.
That number is the part people miss. If you open savegames and see several long ID folders, check each for a 1713 child. That child is the entire local save. Copy it elsewhere before reinstalling or resetting settings.

The long account ID folder name varies per user. The 1713 subfolder inside it is the game. Back up that subfolder, and disable cloud sync while restoring.

Close the game and Connect, rename the 1713 folder to something like bak1713, then launch again. The game rebuilds settings while keeping progress, which clears most launch crashes.
Should I disable cloud sync before restoring a backup?
Uncheck cloud save sync in Connect settings before touching files. Otherwise Connect can overwrite your restored files with the older cloud copy on next launch.
Does the Steam version use a different save path?
Yes for Steam purchases. Steam still routes saves through the same Ubisoft Connect savegames path, so the account ID folder and the 1713 number still apply.
