System Shock 2 saves into numbered folders inside its own installation directory, one folder per slot starting at zero. Configuration lives in cam.cfg files beside the executable, exactly as 1999 intended.
Install-folder saves mean the usual warnings apply. Reinstalling, verifying, or modding with SS2Tool all touch the directory your progress lives in. Copy the save folders out first. The NewDark patch changes nothing about where files land, only whether the game runs at all.
