Alisa stores saves as .sav files in its LocalLow folder with settings beside them. Linux mirrors the tree under the Unity config path. Windows registry holds additional config entries the game reads at launch.
The developer built a shortcut around all this. Pressing F1 and F2 together in the menu wipes settings back to defaults without touching saves, then Alt F4 closes cleanly. Manual folder surgery stays available for full backups and migrations.
