Diffuse separates preferences from compared content. Fonts, tabs and merge options live in a small config tree. The files under comparison live wherever they came from.
That split keeps the config tiny. Clearing it resets the interface without touching a single compared file. Copy the tree with the app quit and the whole setup returns.
Where Diffuse stores this, by platform

Preferences and window state. Back up with Diffuse quit. Compared files stay outside this tree in their own working folders.
%APPDATA%\diffuse
Same role on Windows under roaming app data. Portable builds may keep settings beside the binary instead, so check there when this folder is empty.

How do I move Diffuse settings?

Where are my compared files?
In their own working folders wherever version control or downloads put them. Diffuse only references compared files. The recent list inside the config names them when memory fails.
