Fluffy Mod Manager never litters your game folder permanently. Mods stage in per-game Mods folders inside the manager's own directory, and enabling one copies its files into the game. Disabling reverses the copy, which is why pre-patch cleanup matters.

The manager folder is portable by design: extract it anywhere and it runs. Each mod needs its own subfolder with a modinfo.ini, which is the detail failed installs usually miss. Keep the manager outside Program Files to dodge permission trouble with file injection.
