MKVToolNix GUI keeps preferences, job queue and recently used files in an INI file under its own AppData folder. The command-line tools read the same file for shared defaults.
Deleting the INI resets the GUI to stock without touching your video files. Back it up and multiplex presets plus queue history survive a move.
