The MKVToolNix GUI stores every preference in a single mkvtoolnix-gui.ini file. Delete it and the GUI returns to defaults, the documented reset procedure. The job queue and the mux cache sit beside it in jobQueue and cache subfolders, so one directory holds the whole GUI state.
Portable builds flip the location entirely. If a portable-app marker sits in the data folder next to the executable, settings, queue and cache all live beside the program instead. Moving a portable install? Carry the ini plus jobQueue, and leave cache behind since new versions purge it anyway.
