Multi Commander writes its configuration as XML files rather than registry keys on modern installs. Installed builds use the AppData tree, portable builds keep a Config folder next to the executable. Both hold layouts, favorites, and plugin choices.

Back up the whole config set with the app closed. Mixed installs (one of each mode) are the usual reason settings seem to vanish. Pick a mode per machine and stick with it.
