TeXstudio keeps one ini plus satellites: texstudio.ini for options, a macro folder for scripted macros, and completion trees for cwl files. Default homes are Roaming texstudio on Windows and ~/.config/texstudio elsewhere, with portable builds using config beside the exe.
The app rewrites the ini on exit, so hand edits demand a closed editor. Confirm the live file from Help, Check LaTeX Installation, which prints the setting file path in its report.

Delete texstudio.ini while the app is closed. It regenerates defaults on next launch, which clears wedged tool paths faster than clicking through every options page.
Where do custom completion files go?
Drop packagename.cwl into completion/user under the settings folder. Autogenerated ones land in completion/autogenerated beside them. The wiki documents both trees plus built-ins as the lookup order.
