Where Is the Wine Prefix Folder?
Wine keeps a whole virtual C: drive in WINEPREFIX, default ~/.wine. Each prefix has its own registry and drive_c.

A Wine prefix is a folder pretending to be Windows. The default sits at ~/.wine and holds drive_c, virtual registry files, and installed programs. Most Wine behavior questions end at this folder.
Separate prefixes isolate apps from each other. One game with custom DLL overrides cannot break another when each owns a prefix. Set WINEPREFIX per app from the start and migrations become folder copies.
Where Wine stores this, by platform
~/.wine (default $WINEPREFIX)
Default prefix with drive_c, user.reg, system.reg. Override per app with WINEPREFIX env var. Back up the whole folder.
~/.wine (default $WINEPREFIX)
Same layout on Mac Wine builds. Homebrew and Wine.app installs both default here unless WINEPREFIX says otherwise.
Frequently asked questions
How do I create a separate Wine prefix?
Set WINEPREFIX to a new folder and run any wine command. It builds a fresh prefix there. Keep one prefix per app to stop installers fighting over DLLs.
How do I back up a Wine app?
Copy the whole prefix folder. Everything (registry, installed programs, tweaks) lives inside it. Restore by pointing WINEPREFIX at the copy.
Where is the Wine registry?
Open the .reg files in the prefix root with a text editor. user.reg mirrors HKCU, system.reg mirrors HKLM. Edit with Wine closed.
