Ys IX keeps PC saves in the Saved Games folder under a Falcom directory it shares with its siblings. That shared roof is what lets the game detect older Ys saves for new game bonuses.
Some storefronts add a second copy inside the install folder under a steamsave name. When bonuses fail to trigger, the culprit is usually the older save sitting on a different drive than Ys IX rather than a missing file.
