Fiji keeps everything inside its own install directory. Plugins, macros, LUTs, and jars sit in subfolders of the unpacked tree. Preferences persist through the Java preferences store tied to that install.
Portability is the point. Moving the folder moves the whole setup including updater state. Back up the tree with Fiji closed, and keep installer archives for version rollbacks. Exact inner folders have shifted across Fiji releases.
