Where Does QuPath Store Projects and Data?

QuPath projects live in a folder you choose with a .qpproj JSON file plus a data/ subfolder of .qpdata per image, and extensions in the QuPath user directory.

Last updated

QuPath projects are folders you create, not database entries. The .qpproj file inside is plain JSON listing image paths, and the data subfolder holds one .qpdata file per image with annotations and results. Move the folder and you move the project, paths permitting.

Extensions live separately in the QuPath user directory configured in preferences. That split keeps analysis portable: the project folder carries work, the user directory carries setup. Back up both for a full migration.

Where QuPath stores this, by platform

Windows
<project-folder>\project.qpproj

User chosen folder holding project.qpproj plus data/ with .qpdata per image. Move as a unit with QuPath closed. Fix moved image paths with find and replace in the JSON.

macOS
<project-folder>/project.qpproj

Same user chosen layout as Windows for projects and data. Extensions go in the QuPath user directory from preferences. JSON paths need attention on moves.

Linux
<project-folder>/project.qpproj

Identical project structure on Linux. Keep .qpproj beside data/ and images. User directory extensions carry over with the same setup.

Frequently asked questions

How do I move a QuPath project?

Copy the whole project folder with QuPath closed, keeping the .qpproj beside its data folder and images. Absolute image paths inside the JSON break when drives move, so a find and replace on paths in a text editor fixes relocations.

Where do QuPath extensions go?

Drop extension jars into the Extensions folder inside your QuPath user directory, settable in preferences. Environment overrides exist for shared workstations. Restart QuPath after adding any extension.
