Frescobaldi splits storage by kind. Your music lives in plain .ly LilyPond files wherever you save them; the app only remembers a default folder for them under Preferences > Paths. All editor settings (fonts, tools, LilyPond executable paths) go to platform config storage instead.
On Windows that means the registry key below, which you should back up with reg export rather than hand-editing. Point LilyPond Preferences at your exact lilypond.exe after installs or upgrades, since Frescobaldi won't find a moved toolchain by itself. Enable backup-on-save in Preferences to keep ~ copies beside your scores.
