FTL keeps everything in Documents under a FasterThanLight folder: the profile with unlocked ships, high scores per ship, and the single continue slot for the current run. One run at a time is a design choice, not a bug.
Backing up continue.sav mid-run lets you retry a doomed flagship fight. Purists call that cheating, which tells you all you need to know about its effectiveness.
