The Nightdive remaster saves Stroggos in the Saved Games profile folder under the spaced Nightdive Studios name, inside a Quake II folder with the classic baseq2 tree below. Config shares the folder, keeping crosshairs with campaigns.
The 1997 original saved in its install folder instead. Copy the remastered tree and the whole Strogg war transfers.
