Rogue Trader follows the Owlcat house layout: LocalLow\Owlcat Games\Warhammer 40000 Rogue Trader\Saved Games, with portraits, screenshots and mod data as siblings. Note the folder spells out 40000 with no colon or space before it; guides abbreviating to Rogue Trader send you hunting.
The saves are giant zipped JSON bundles, which enables the famous party.json edits and also explains the patch fragility. Owlcat's own support fix for broken loads is deleting everything in the folder except saves, portraits and screenshots. Saves lock to the major version that wrote them. macOS uses the application-support mirror of the same tree.

Unzip the .zks save with 7-Zip, edit party.json (m_RespecCount to 0 for free respecs), rezip and rename back to .zks. Back up the original first; a malformed zip corrupts the slot. The hundreds-megabyte saves are mostly history logs, so edits stay small.
