ScanSnap Home separates its index from your images. The program database and profiles live under AppData on Windows, while the scans themselves default to a ScanSnap Home folder in Documents. On Mac the visible side is simpler: a ScanSnap Home folder inside Documents holds what you see in the main window.

Profiles decide the save destination per scan button. A profile set to ScanSnap Home creates a content record with text recognition attached. A profile set to Scan to Folder just writes an image file. Check the profile first when a scan seems missing, since it may have gone to the other destination.
