Transistor saves profiles in Documents under a Saved Games folder with the game's name, exactly as Supergiant's own FAQ describes. Steam Cloud mirrors the same progress to userdata under the game's App ID.
Either copy works for backup, and together they cover every failure mode. Copy the Documents folder for the live progress and let the cloud mirror handle the rest.
