VKD3D-Proton has no config file to hunt for. Options arrive through the VKD3D_CONFIG environment variable, and shader caches land wherever the Proton prefix keeps them.

That design surprises everyone expecting an ini. Per-game tweaks go in launch options, system-wide defaults go in the environment, and nothing persists in a settings menu. Check Proton logs when behavior looks wrong; the config surface is small enough to audit completely.
