Where Does Heroic Launcher Store Config and Games?

Heroic stores its world in a single config folder: config.json for general settings, a GamesConfig subfolder with per-game settings and play logs, plus downloaded Wine and Proton toolkits that explain the folder's surprising size. Legendary, the Epic backend Heroic drives, keeps its own adjacent folder with your store session.
Games install separately, defaulting to ~/Games/Heroic, with isolated Wine prefixes per game underneath. A corrupt prefix is fixed by deleting just that game's prefix folder, no reinstall needed. Flatpak installs relocate everything under ~/.var, so native and Flatpak copies never share a thing.

Back up ~/.config/heroic (or the platform equivalent) with Heroic closed. It holds config.json, per-game settings in GamesConfig and logs. Your store logins may need re-entering on the new machine. Games themselves live in ~/Games/Heroic by default and move as ordinary folders; use Import to re-register them.
why is my heroic config folder gigabytes large
That folder holds downloaded compatibility layers and tools and legitimately grows into gigabytes. It is not an error. If disk space bites, remove unused Wine, Proton or runtime versions from inside Heroic's Wine Manager rather than deleting the folder, which also holds your settings.
flatpak or native heroic config location
Native installs use ~/.config/heroic; the Flatpak uses ~/.var/app/com.heroicgameslauncher.hgl/config/heroic with tools and prefixes under its data dir. The two do not share settings. Pick one install type and stick with it, or copy config.json and GamesConfig across once and commit.
