Moon+ Reader keeps your books where you put them and tracks them in its own shelves. Point My Files at a folder like /sdcard/Books/MoonReader, import to the shelf, and the app stores covers, positions, and highlights in its database plus a hidden folder beside it.
Full backup runs from Options, Backup and covers books plus all reader settings. Position sync goes through Dropbox, Drive, or WebDAV into an Apps/Books/.Moon+ folder with .po and .an files per book. Only imported shelf books join backups, so import first.
