PyxelEdit projects live in files you save: tilesets, animations, and tilemaps resolved to disk on your command. The app itself holds preferences and recent files in its data folder.
Exported PNGs are deliverables for engines, while the project file is the editable original. Keep both, since re-editing from a PNG loses layers and tile metadata. Reinstalling loses preferences but never saved projects.
